In my case I needed to set up a Taxonomy Menu config outside the primary and secondary menus, which now means that I'm unable to use Menu Trails to highlight the appropriate menu item. Could we add a mechanism to support some additional menus?

The current dev version has support for this. See this issue: #430290: Select parent item from any menu, not just primary-links
