Is the "Enable FAQ taxonomy links" option enabled? It's present on admin/settings/faq/categories, under the "advanced category settings" collapsed fieldsets.
Fixed. However if you're using the Acquia Marina theme it subsequently overwrites the term link and resets it to the default. I've opened a bug report against acquia marina at #635392: acquia marina ignores hook_link_alter() for taxonomy terms. If not using this theme, then the problem is fixed in the dev version and will be included in the next official release.
