I never used FileFramework together with the upload module but heard there is some incompatibility. I would encourage you to test this setup first before start using it.
I have it working, but I had to disable the project updates and told people to just manually link to the file node and create a separate page for version information.
My suggestion to anyone who wants to use both is to turn off the regular upload functions and enable File Framework's upload for Project types - it will automatically create a file node if they upload it that way.
