Upgrading broke my navigation

I upgraded from 6.12 to the 6.14, I have a nice theme based on the Garland theme, this is a local site I'm using to experiment with. My navigation is using Primary Links at the top which were across the top, when I upgraded they went missing then I put them back in using the Blocks section and put them in the header, but now they are in a list on top of each other :(

Please can anyone help, Im very new to Drupal so be nice

Thanks Sam308, unfortunately I was stupid and didnt back up the database so I had to start again, So I've learnt my lesson, and next time will try it the way you suggested

Reset menus

Backup your database first.

Administer -> Site building -> Modules
You may try disabling, uninstalling, and then enabling the menu module.
