I personally don't see much value in giving the comments of the article's author a separate color. Nested comments (replies) however ...

The username below a comment works fine for shorter comments I guess, but for longer comments it just irritates me that I have to scroll down to see who wrote the comment and then scroll back to actually read the comment.
Usernames above is not that uncommon, and I think for a very good reason. (See above.) I don't think it looks bad either.
This is a setting per content type, so I don't think we can. Unless we provide an installation profile along with the theme. As much as I hate the comment titles myself too, we'll just have to respect Drupal's default settings here.
Apart from the comment titles beeing totally meaningless to me, they don't actually look bad. We should design for both cases, with and without comment titles.

My reason for putting it above probably applies more to forum messages or something, where comments are actually longer most of the time.

Optimized for comments without titles, but we can simply display the title inside the bubble if a user wants titles anyway.
