Currently flat rating shipping calculations are based on order total, disregarding any coupon applied.

For example, I have a 'Free Shipping on +$100 order totals. If someone orders $100 of goods, and applies a 20% off coupon, a 'Free Shipping' option should not be visible... however it is. Is there a way to recalculate shipping AFTER a coupon is applied?

This is not an issue with Flat Rate or Conditional Actions. It's an issue with whatever module you're using for your coupon/discount. You should be posting in that module's issue queue asking to support your use case.

Without knowing what module you're using for coupons I can't move this to the correct queue, but it doesn't belong here.
