I am using biblio together with the pathauto module, but when i create biblio type nodes, the "Generate automatic alias" box is not checked by default (as it is for all other content types). As far as I know, this is not ever supposed to happen. This means that the user has to remember to manually check this box to get this to work. Since it only happens for bibio nodes, I'm assuming that this is a problem with the biblio module and not the pathauto module.

rjerome commentedI hate to tell you this, but I just installed pathauto and tested it and on my system the "Automatic alias" box is checked (see attached image) by default (and this is a not UID 1), so I don't know why yours is not.
