I setup WYMeditor and enabled it for an input format, but when I go to edit the settings, there is no buttons fieldset to select which buttons to appear.

Can anyone confirm this? It is on a freshly installed D6 site.

The patch from #631494: Multi-site Libraries Directory Failure seems to fix this as well.
Marking this a duplicate. Different symptoms but the same cause.
Note that the fix won't be applied to 6.x-2.0 so you'll have to get 6.x-2.x-dev or apply the patch yourself to 6.x-2.0.
