There're different ways to achieve "theme per channel". One is to use taxonomy_menu and ThemeKey's taxonomy related properties like taxonomy:tid_and_childs.

BTW we're close to release the first alpha of ThemeKey 6.x-2.0 which will simplify the user interface and the settings a lot.
