I put the site up for you to see. I noticed when I put it up, that the menu was fine, but it turned out that was because I wasn't logged in. When I logged in as admin, it broke again. I eventually figured it out. It's the Themer box that appears at the bottom left of the screen when Devel theming information submodule is enabled. I don't know whether it's a Devel issue, or something more bullet-proof needed in your css, or both :-)

One part of this issue has been fixed in the latest beta 4 release. We fixed a problem in which we were not adding the sf-menu class to menus when Devel Themer was enabled. The class is now correctly added.

However, menus still do not display correctly when Devel Themer is enabled. At this point there is not much more we can do on our end to fix this. Meanwhile, the Themer component has been spun off from the Devel project as the Theme developer module and a dev version of this module supposedly has a fix for a similar problem with menus: http://drupal.org/node/534026.
