The attached screen-shot should clarify the problem. The subscriptions full-node form is placed poorly into the page. There is also this problem which might be related: http://drupal.org/node/654778

This should be possible to fix via some theming. But where to begin? .. I am not sure :(

How/where does notifications modify the node form, and is there a non-intrusive way to edit that behaviour?

In relation to your issues, I think it is a common issue in Drupal, see my comment: http://api.drupal.org/api/function/hook_form_alter/6#comment-2118. As an alternative, you can use a javascript library like jQuery.
