In Site Configuration->ckeditor under Security: Do I need to include the filters again?

Yes, if you want protection in editing mode. Security filters in ckeditor configuration are for protect editor againt executing javascript in editor, so filters like "Line break converter" can be disabled. But there is some problem with media embeded plugin, also you can enabled only youtube in htmlpurifier configuration page in input-format, but if want more web services like yt, metacafe and others, you must write custom configuration file for input-format. If it is neccessary i can suggest some solution.
