FYI — this isn't a bug, it's a support request.... so I'm changing the tags for this post.
You want to use the menu system to make buttons. On http://array-shift.com/ ask a Question goes to http://array-shift.com/questions/ask ... so on your site, you can make a menu with a link that goes to "questions/ask" And Drupal will figure out the rest (ie: you don't need to include the http://homesteadingwtf.com/ part)
Once you've made a new menu, you'll need to head over to the Block config area and put that block in a region so that it will show up on the website.
For the login — you really want a magic button that will switch between "login" and "register" for people who are not logged in, and "logout" and "my account" for people who are logged in. Or something like that. You could use the login block that Drupal comes with. Or use some php code that Markus wrote. Verdi and I both have copies of Markus' code, so ping any one of the 3 of us, and we'll send it to you, along with directions of what to do with it.

eaton commentedJust an FYI -- one of the primary tasks currently on the table for ArrayShift is to separate the setup tasks that were necessary to 'clone' StackOverflow from the ones that all sites will need to perform. The theme included a hard-coded link to the 'Ask a Question' button, for example, but that should be set up automatically without any theme hacking.
The 'login and logout' buttons at the top of the screen were also part of the theme, though they are just links to the normal login and logout menu links.
