I think users shoud have permission to delete own comments only if they're last comments in thread to prevent from making mess.

This is pretty much resolved in #735210: Third action for replies and some patches. The goal of this module is not to be so restrictive on what comments users can delete. There is now an option to keep the thread structure but still be able to delete any comments. I will be releasing the new version here very soon so please take a look and if you feel there is still something missing reactivate this case with thorough details of what your requesting. Thanks!
