This patch made all errors that were happening with securepages after and upgrade to 5.3 go away... not the worlds best tester but so far so good here.

The problem with hook_link_alter() is being addressed in an earlier bug.

When marking issues as duplicate it is a best practice to include the duplicate issue in your post. Here is the duplicate issue: #582234: hook_link_alter & hook_form_alter warning (PHP 5.3 compatibility).
