When i define my installation with -l or --uri drush downloads the modules to sites/all/modules not to sites/mysite.de/modules.

The should be some options to manage this.

Project ctools (6.x-1.2) downloaded to                               [success]
/var/www/login.xxxxxxxxxxxxxxxxxx.com/html/sites/all/modules/.

There are:

drush -l mysite.de -r ~/drupal6/sites/mysite.de/modules dl ctools
