Some people on the site use admin menu and they have no permissions to admin modules or site configuration. I noticed when I was testing out a person's role, that they had the site configuration menu item available to them and that they had permission to edit the Faceted Search module. I checked her permissions and found out that I had accidentally given her that permission. I removed that permission, saved and then cleared my cache. Next I re checked all my roles to make sure I hadn't made this mistake again. So, after doing this and clearing the cache several times, I still see this menu item available to people who should not have it. I read the read me file for the module and visited the modules page and saved, to re-build the menu, ect but nothing works. The menu item is still there. What can I do to fix this?

However, this is a bug in Drupal core - thus, marking as duplicate of #296693: Restrict access to empty top level administration pages.
You can follow up on that issue to track its status instead. If any information from this issue is missing in the other issue, please make sure you provide it over there.
