I'm using Modal Frame with Node Relationships and have two fields (in the same content type). One opens and closes properly (displaying the name of the referenced node in the Node Relationship field), while the other opens but doesn't close, instead it displays the original page in the frame. I have to close it manually and enter the name of the referenced node for it to work...
I've tried to find out why one field works and not the other, but apart from one having or being required and the other not, they're mostly the same. I can't replicate this on a test site either...
Anyone having or seen the same problem? Any ideas for fixing it?

I have just committed a couple of changes to CVS. One of these, I think it is related to your issue, because when the node form is cached by Forms API, the file where the submit handler of the child page could not be invoked.
You may need to wait until the next development snapshot is built, or you may check out from CVS.
Please, re-open if the problem persists. Maybe the problem is related something else, and it could depend on the fields in the content type, or... who knows.
