If you go to http://staging3.drupal.org/documentation and then click on the API tab then it clicks through http://api.drupal.org.

The prototype is not appropriate in my opinion. The staging site is, where it clicks through directly to api.drupal.org.

api.drupal.org is the definitive place for API documentation, and trying to index into it from a page on drupal.org is prone to that page quickly going out of date.
