It looks like Google Webmaster Tools has changed the verification file to not just look for a file name, but also to look at the content of the page as well.

On putting in the correct filename in the /admin/settings/xmlsitemap/engines > google section, submitting and then checking back with webmaster tools, you get the following error:

Verification failed. Your verification file has the wrong content

This feature has already been removed from the latest code and moved to the Site verification module. When you install that module it should automatically import your settings from XML sitemap. The next (very soon) release of XML sitemap (6.x-1.2) will not have any verification code.
