Hi
i update to 6.x-1.12-beta2 and now all my canonical urls shows now like /node/73 not the pathauto path. when i setup on every site the canonical url and save it..it works but is a huge work.
the same is for users and feeds.

See #650362: Canonical URL doesn't use the path alias (and URL is relative when base_url is empty). The code will be changed in branch 6.x-3, where nodewords.module will implement specific tokens that allow to set node meta tags without to necessary set them for each node.
