I am wanting to map subdomains to each subsite, I suppose if I map a path to each subsite as in /subsite1, /subsite2 then in my .htaccess maybe I could map each path to a domain. Is that the best way to handle that? What is your suggestion?

This is not possible right now out of the box. I know http://drupal.org/project/sections was going to implement something for this, but I'm not sure if this is done yet.
