It sounds like this needs to be rolled back for D6 (per #778168: Skins that are inside a theme are showing on on admin/build/themes) but still in need of porting to D7 branch.

See #897822: [META ISSUE] Stop storing skins in .info files; implement skins as PHP instead. This would solve the conflict issues.
