They are completely ignored in Drupal 6 & 7.
Fixed in CVS.
Need to be applied to D7 branch.
It sounds like this needs to be rolled back for D6 (per #778168: Skins that are inside a theme are showing on on admin/build/themes) but still in need of porting to D7 branch.
