When I edit node (exist, with user defined permissions) and then save changes - grants checkboxes resets to default (and database data too).
Every time I need to go to "Grants" tab and edit it again. It's very uncomfortable...
What can I do to prevent it?

Server configuration: Apach 2 + SSL, PHP 5.3.1, MySQL 5.1

So you are implying that the permissions are not being saved?

Have you tried upgrading the module?
