Since switching from admin menu, I miss the admin functions menus where you can flush caches, run updates, etc. I know I can add this manually but would like to see this added by default to the admin toolbar.

If you install the devel module and enable its admin block you will gain access to functionality provided by devel (clearing caches, reinstalling modules, rebuilding menu tree, etc.)
