I have read that the category module allows for good SEO ... with this I mean that it is compatible in a very good way with clean URLs.
I've got a site for wich I would rather not use the category module and that means that I'd have to go with the standard taxonomy.

My question is if using taxonomy will devalue the cleanness of the URLs I am using ?

You can get clean URLs with taxonomy or Category module.

First allow 'Clean URLs' in 'General settings' on ../admin/settings

Path and pathauto modules then allow very user friendly and search engine friendly URLs.

But if you are interested in SEO, Category module has a trick that taxonomy does not: it makes your category pages nodes. A category page is like a term page with taxonomy, ie a page that lists pages allocated to a particular term or category.

Category pages can be your most important for getting visitors from search engines.

Once category pages are nodes, you can easily SEO them by adding and editing body content and using 'node level' modules like 'page title' and 'nodewords'. I haven't found any way to do that without Category module, never mind an easy way.

Very good comment - but the Categories module is not a walking halo. It has its flaws and bugs and, in my opinion, is hugely innefficient. It works well for small sites but large sites suffer under it.
