It seems that the private download method breaks the module functionality.

Working ok for me with private files. CSS aggregation is incompatible with private files though, http://drupal.org/node/572516

This doesn't appear to be an issue with the current version. I just tested this with a private file site and it worked as expected for IE.

Re-open if there's a specific use-case where this is not the case.

I just discovered that this is not working on one subsite of a multisite setup but it's working for the other subsite. I think it has to do with if you originally set the files as public but then change it to private after the fact. Maybe something wrong in files table if that's used to manage aggregated file location in Drupal 6 core?
