Fatal error: Call to undefined function notifications_ui_build_links() in /var/aegir/platforms/drupal/drupal-6.16/sites/dp2.devsites.com/modules/notifications_extra/notifications_nice/notifications_nice.module on line 21
when I visit a node page.

When I disable the Nice Links Module and view the node, I get
warning: Missing argument 1 for notifications_field_info() in /var/aegir/platforms/drupal/drupal-6.16/sites/dp2.devsites.com/modules/notifications/includes/object.inc on line 156.
warning: Missing argument 2 for notifications_field_info() in /var/aegir/platforms/drupal/drupal-6.16/sites/dp2.devsites.com/modules/notifications/includes/object.inc on line 156.

Let me know if you need any other information. I am using 6.x-4.x-beta 1 for Messaging/Notifications/Notifications Extra

Upgrading to the latest beta-2 of Messaging and Notifications fixed this.

I'm sorry to report that I tried beta-2 and this did does not resolve the issue for me :(

Your right @pribeh, it is not fixed. I went to save a node and got the following:
