I think the simplest way to do that is adding a new "Apply to synonyms too" checkbox above the existing "Convert the existing terms in this vocabulary immediately".

I added this to version 6.x-1.2.
Drupal 7 stopped using synonyms, so you won't find this in the D7 version ;)
