When using AJAX in views pager within a virtual site, theme reverts to default theme.

I use Virtual Sites on may sites, all using CTI-Flex as their theme, and Virtual sites handles individual theme settings perfectly.
However when using AJAX for views pagers (possible other AJAX usages), the theme is lost and reverts to the default grey theme.
As a result I have removed all AJAX however this is compromising the user experience, being slower to page through results.

Please investigate how this can be fixed.
