I think I might have something "stuck" in one of my cache tables. When I use the "flush all chaches," in admin menu, I still see some records in several of the cache_ tables.
Is is o.k. to just truncate all these tables, or will this cause something to break?

Yep -- you can even do it through the UI at admin/settings/performance or if you use admin_menu, the icon on the left of menu has a 'flush' option.
