Issue Summary
After a wipe and rebuild, all of my content types are missing from Content Management --> Content Types and Content Management --> Create Content.
Also, hovering over the favicon does not cause a drop down.
I disabled, uninstalled, and re-enabled to no avail.
Attached, find a screenshot of my /admin/content/types/list page showing many content types but admin menu showing none.

This is happening to me, too. It started happening right after I installed and enabled Display Suite, but disabling that and related modules (and wiping and rebuilding the menu) does not bring the missing menu items back.
Update: More searching revealed this bug #673058: missing links (e.g. create content) in admin_menu, which seems to be a php 5.3 reference issue. I modified the function call as mentioned in that bug report and my missing menu items are back after a menu wipe and rebuild.
I suspect that this issue will be resolved in the next 1.x release of this module.

This has happened to me on three separate installations of Drupal 6.17 and once on 6.16.
It's getting on my nerves.
It won't show Create Content, the favicon menu, or Content Types -> Edit *.
