On 'admin/build/menu/settings' I've selected Primary Links as my default menu to be used when creating new content. I've enabled administer menu items permissions to my role for both Primary Link and a custom menu.

When creating a new page the default parent item is my custom menu and not the primary links as specified. However logging in as user #1 with full permissions the 'Primary Link' menu is the default.

I think the output is alphabetical as I can swap the default menu simply by changing the name of my custom menu.

I have not been able to reproduce this bug:
"Primary links" stays the default menu as expected, whether my custom menu name is alphabeticaly before or after "Primary links".
Can you give me more information about your configuration?
