I need to make a an article site ... regarding SEO I have to have the best option. Anyone know if I should go for the category or the taxonomy module ? Sitemenu though seems to work only with taxonomy and not with category ... is this correct ?

Go with taxonomy. Category module is richer, but has many issues at the moment.
