I'm using lightbox2 with the flickr module. Everything displays perfectly, except I cannot get the navigation buttons to show up or work with the photosets. I have different photosets linked to different pages on the site. Is it possible to get this to work?

At admin/settings/lightbox2/automatic you should just be able to select 'Lightbox2 grouped' (rather than 'Lightbox2') in order for navigation arrows to appear. If that doesn't work, then please provide more info on your settings.
