Actually I found our host had added nofollow to the headers... This has been removed now and had nothing to do with domains.

I found the issue but now what?
I found the issue but now how to fix. I posted as well onto google it seems that domains for some odd reason has put X-Robots-Tag:·noindex into our header. I am not sure if that is 100% the case but every site I have created has this in the headers. Now to track that puppy down and kill it.
