We converted our main static site to Drupal, however we had several other sites we used that are not Drupal.... yet.

Can I move a non drupal site into the site folder and use Drupal as a wrapper till I convert all these pages? One site we use for team-based learning has over 20 php pages and 4 different modules. I would prefix these database tables so they don't conflict with Drupal tables, but I want a way to use Drupal as a wrapper and move this into the Sites directory till I convert. I would rather not have these other sites outside the root and cobble together css to make it appear like my main site theme.

I have never seen anything that worked that way. Something similar is how you can make gallery work inside Drupal so that in a way it is a Drupal wrapper. However, it uses a module that was specifically written to interact with gallery and allow this to work.

For something like this, you would likely need a custom module to be written that would allow your sites to work similar to how gallery is able to be "inside" Drupal.

I have moved two sites into

I have moved two sites into the sites folder and can access them, but like I said how do I use Drupal header and blocks for a non Drupal site? I would think I just have to include some files to access the header function.

It's not something I have worked with, so I can't help you there.

What I can suggest is changing the title of this post. Maybe make it something along the lines of "Use Drupal and blocks on non-Drupal site"? Right now it sounds like you're talking about a multi-site, which is an install of Drupal that is running multiple Drupal sites.
