I have copied print.tpl.php, placed it in my theme folder and cleared the cache but any customizations I make are not recognized. I have other custom tpl files in my theme folder that are recognized so I can only think there is some other issue I am missing or perhaps a bug. thank you.

Thanks for bringing this to my attention. This is a bug introduced by the new theming functions introduced in #358838: Let print use the theme-api : using preprocess methods / placing of templates are the core-needs to cover with this, and it had already been reported there, but your report here was a lot clearer on the problem.
