I would like to encrypt custom code (drupal module) that makes the site unique. In other words, I would like encrypt entire module..
eg: sites/all/modules/mymodule
I would like entire content under mymodule non-readable format on server.
As I host my website on shared hosting, I just want to rule out possibility some one with server access getting access to my custom code.

That's not actually possible.
That's not actually possible. If the server can't read the code, it can't run it, and the module won't work.
Either you're being paranoid (most likely), and using a reputable host is a good enough option, or you aren't being paranoid, and you are insane to be putting something valuable that people are trying to steal on shared hosting.
I can't help but wonder what makes your code so amazingly worth stealing, yet doesn't provide the revenue needed to get real, non-shared hosting. Even if you just go VPS it's only about $20/month at a good host.
