This is more a usability comment than a bug report.
I have a 4.7.3 install under /opt/drupal-4.7.3 and in the sites dir are symlinks for each domain linking to /srv/www/host/htdocs
Downloaded the latest cvs trunk today to take a look at 5.x (including the installer)
Placed it in /opt/drupal_cvs - added a symlink under sites to the test sites area on /srv/www/testsite/htdocs
The installer threw an error message that it needed write access to ./sites/default/settings.php
Investigation showed that the conf_path() only identifies a site catalog that has an existing settings.php - so I created a blank file. That threw errors about "You have configured Drupal to connect to a server" and that this was not supported.
Copying the default settings file to the hosts htdocs area - then the installer went perfectly (this is very nice btw).
Can the installer be made to throw an "you need to place the default settings.php file in the multisite htdocs area" type message when a multisite config is set up but the file is missing?
