Not sure if this is a Drupal, or a WordPress Import problem.

Note: Marked issue as 'miscellaneous', as not sure this is a code problem in WordPress Import.

If I understand correctly, after importing your blog, you lost the taxonomy hierarchy?

Not directly after. It appears to lose and gain hierarchy as described in the Drupal core issue I posted above:

In 'Edit Vocabulary' in 'Settings' check to see if 'Tags' is checkmarked. If it is, uncheck it, and save. Go back to the list menu. Everything came back on. 'Multiple select' does work as expected.

This isn't a bug. If you enable "Tags" mode (also known as free tagging) in a vocabulary, then Drupal ignores the hierarchy of the terms. This is by design. See http://drupal.org/node/818156
