Go to /admin/structure/menu/settings, select "Primary links" as "Source for the Main links" and click "Save configuration" button. Does this solve the issue?

@nathan6137 Could you check whether 7.x-1.5 revision fixes this issue?

In revision 7.x-1.6 I removed "Primary links" and "Secondary links" features and replaced them with "Header menu" and "Footer menu" regions.

After update you just have to assign any menu block to header menu region in order to make it visible.
