Go to /admin/structure/menu/settings, select "Primary links" as "Source for the Main links" and click "Save configuration" button. Does this solve the issue?

jarek foksa commentedIn revision 7.x-1.6 I removed "Primary links" and "Secondary links" features and replaced them with "Header menu" and "Footer menu" regions.
After update you just have to assign any menu block to header menu region in order to make it visible.
