I have a menu panel to a custom menu on a panel page and when logged in as administrator hovering over the panel shows the “Configure Block” admin link (.../admin/build/block/configure/menu/menu-my-custom).

1) I have block admin links disabled for the theme.
2) There is no such block on the blocks admin page.
3) The link is to a non-existent block.

How is this? This isn't a standard feature of Drupal.

All menus have an associated block, normally.

I'm not sure how you got into this situation.

Because the issue queue has a great number of open issues, and there are few volunteers to tend them, I must prune old issues that are left untouched for a long time.
