I would like to display all secondary links under their primary links. Like a site map.

Example:

primary link 1
- secondary link 1-1
- secondary link 1-2
primary link 2
- secondary link 2-1
- secondary link 2-2
- secondary link 2-3

How can this be done in Drupal?

In drupal secondary links reffers to the secondary menu. I think what you want is to show the top level items from you primary menu expanded, go to administer >> menus. Edit the top level menu items and check the box for each menu item that you want to show expanded.
