Rich text or Tinymce was only showing up on node create but would not appear when you try to edit the created node. Disabling "Optimize and Minify JavaScript files:" fixed it.

This seems fixed in the newer versions of TinyMCE (implmented with WYSIWYG) and Javascript Aggregator.

I tested Javascript Aggregator 6.x-1.5 on a javascript heavy Ubercart website. Using the following modules among many others: admin_menu, button_style, compact_forms, component, faq, filefield, flag, hierarchical_select, hs_flatlist, hs_taxonomy, jquery_ui, jquery_update, l10n_client, modalframe, wysiwyg, lots of custom javascript.

All javascript functionality works.
