can't help you
your url is broken. as suggested, please disable non-core modules except glossary and see if the categories reappear. Also, try with a core theme.
nicelinks & broken url
no killes - deactivation of nicelinks or glossary doesn't bring them back. :-(
actually, initially I had used an active category (named Ingredients) in the Glossary module for testing it. and then after that, all of them disappeared from the posts and the specific category(Ingredients) disappeared during the new post process also. as if like glossary categories are omitted in some way during the display.
sorry weitz, the url is http://mysterindia.phpwebhosting.com/Drupal/
(it's a test site currently but hope to launch it soon as soon as i get my categories back.)
can't change the theme - it's the perfect one for the natural medicine site. but am trying the 'core-module only' remedy. hoping it will work. will keep you guys posted.

error stays for all themes
an update...the error stays for all themes. so its' something to do with the glossary and taxonomy files. am trying to change to core drupal files only to see if the category display will return.
another thing i have noticed is that glossary shows only the synonym terms for the glossary word instead of it's description. any thots on this, guys !!!! - sorry ppl., all is fine with the glossary term display. did catch some synonym display with some words before but all is fine now.

categories still not shown for core drupal modules
well, went back to the basic drupal core module files yet the categories refuse to emerge on the nodes. so, i guess it's something to do with the theme template files. had done some changes for banners etc. am rechecking them.
am i doing something wrong in the filters setup ??? do any taxonomy files get changed on importing a vocabulary into the glossary module ?? need some thots guys. !!!!
Does your theme support taxon
Does your theme support taxonomy at all? Glossary doesn't do anything to vocabularies and terms.

glossary and taxonomy
yes killes, the theme supports taxonomy and category display. everything was fine until i imported an already existing vocabulary into the glossary module. afer that the category display disappeared. i wonder if the glossary module adds any extra tags or if the nicelinks module some extra code to its vocabularies.
How did you import your vocab
How did you import your vocabulary? Maybe your import script was broken?
Glossary doesn't add any extra tags to the taxonomy terms themselves. I don't know about nicelinks.

vocab import into glossary
the import was through the glossary admin section. it asks for a vocab to import from the existing taxonomy vocabs. i have given up on retrieving it. will tackle it later. have some new beans on the plate now.
i am getting the infamous header already sent errors for new user logins ? i am sure there must be previous topics on this? would appreciate a link abt them.
also, the get_html_head() function in the nicelinks.module file is giving a fatal error message, but the module works fine. again any help is appreciated. (couldn't find any fixes in the forums or google for them.)
thx.
header errors taken care of ...
ok, the header error have been taken resolved. no probs abt new user logins.
but this error still persists.
Fatal error: Call to undefined function: drupal_set_html_head() in /home/mysterindia/www/Drupal/modules/nicelinks/nicelinks.module on line 12
anyone experienced this lately?
nicelinks.module is apparentl
nicelinks.module is apparently not updated to work with the Drupal version you are using. File a bug report and/or try to fix it yourself:

thot modules were only primary version centric.
i thot the recent file were primary version centric. i.e. all downloads will work for 4.x.x onwards with minimal intervention.
anyways, mine is a 4.4.1 install. should i upgrade? will that help?

ok..most of them are worked out... :-)
hey killes,
the header and the nicelinks module error had the same issue. extra spacings after the ?> line due to the editor page breaks. everything seems ok now. :-)
now, it's back to the disapperaing categories & glossary. seems like i will have to do some experimenting with a new install. will keep the commune posted.
and ppl. herez some good news.
