Assigning taxonomy vocabularies to content types differs in 7.x and 6.x (see #719424: Usability: on taxonomy vocabulary page, document new way of applying to content types), which may cause confusion for users who are upgrading.
In the "manage fields" tab of content types, it is not right away obvious that the concept of a "term reference" field applies to taxonomy. Perhaps using "Taxonomy term reference" instead of "term reference" might alleviate the confusion for some users.

Patched alpha6 fine. Thank you, I was one of those people who saw "Term reference" while building content types and continued wondering how the hell to associate a vocabulary with said content type :)

This was discussed at length in #491190-74: Provide a taxonomy term field type and decided upon in #664920: Change 'taxonomy_term' field to 'taxonomy_term_reference'. I think people are used to 'Term reference' by now so I'm closing this one.
