when using a different admininstration theme, core block settings page is not displaying the right regions and settings for the site current theme

... actually admin/build/block is displaying adminsitration theme regions for the site wide current theme too.

Hmm, can you try downloading 6.x-1.x-dev and see if that fixes your problems? Make sure you run update.php and clear all caches after upgrading. :)
