I was under the impression that "publish to site B" it would only be visible on site b not site a is this correct ?

I have nodes that were published on affiliate domain but they are visible on main domain as well even though the "publish to all affiliates" was turned off and the only way to not make them visible is to unpublish them which in turns makes them not visible on the affiliate domain.

In looking at this more closely it appears when logged in as admin on the main domain you see all the affiliate pages ie front page content but when logged out the affiliate page will not display. Is this by design ? It would be nice if the affiliate page were not shown on the main domain since the goal is to keep everything separate.

Go to Site building->Domains->Settings. In "Domain module behaviors" are rules enforced for administrators? If not, try turning it on.

4.3.3   Enforce Rules on Administrators

When using Node Access modules, user 1 (the super-admin) and users with
the 'administer nodes' permission are not subject to node access rules. This
is a design feature of Drupal, and it can lead to confusion when viewing your
site as an administrator.

To help with this confusion, the 'Enfore rules on adminstrators' setting can
be enabled. This setting forces Domain Access rules to be applied _even to
users who can administer nodes_.

The default setting is OFF, but if you regularly login as user 1 or a user with
the 'administer nodes' permission, you may want to enable this feature.

NOTE: This feature _only_ applies Domain Access rules. if you are using
multiple node access modules, not all rules will be applied.
