dan.thompson commentedI don't know about your indentation problem, but if your logo is a transparent png, I know why it is not appearing transparent in MSIE6. Versions of Internet Explorer before 7 simply do not support transparent pngs. Virtually every other modern browser does, but for some reason Microsoft decided not to implement it. Internet Explorer 7 does support transparent pngs, however.
There is a script suite called IE7 (not to be confused with the actual Internet Explorer 7 program) that uses JavaScript to overcome some of IE6's flaws, including transparent png support. I am not sure how one would integrate it into Drupal, however.
